You can do the set up work with both, but there is a point of no return where you will be locked into a faction.

Question about vault 79 quest. I just finished quest "overseer, overseen" and not knowingly sided with the raiders. I finished a couple of quest and decided to go to foundation according to miscellaneous tab. Apparently I also began siding with the settlers. Now my Question:Secret Service Jet Pack Armor. She'll send you out to inoculate the settlers and raiders. Then do both of their quests and do the heist with the raiders.
