I actually managed to get Hishutup's WICO clean up script to work, which removes all those protected flags and restores many of the USSEP fixes (like taking the Karthspire Redoubt jail key away from Addvar and giving him the key to his house in Solitude for instance) that WICO un-did and that the compatibility patch did not address. Every dark face I've encountered in both Skyrim and Skyrim SE (and have subsequently fixed) has been caused by a mismatch between the facegen data and the active NPC record definition for that NPC. Moving the patch above Bijin Warmaidens in the load order resolved it, without any need to regenerate facegen data. Now that the Cathedral Concept team has released Humans Mer and Beastfolk, how would you guys say it compares to WICO? Looking at the screenshots, HMB seems more vanilla+ (in line with the CC ideals of being true to vanilla and lightweight) while WICO is more vanilla-inspired. I'm using HMB at the moment.
